Galápagos airports: choose Baltra or San Cristóbal for your base

Baltra serves Santa Cruz through a channel crossing and road transfer. San Cristóbal airport is beside Puerto Baquerizo Moreno. Choose the gateway that matches your first overnight stop.

Which Galápagos airport should you fly into?

For a stay in Puerto Ayora on Santa Cruz, choose Baltra and allow for the transfer across the Itabaca Channel and down the island. For Puerto Baquerizo Moreno, choose San Cristóbal airport, on the same island as the town. They are different gateways, not interchangeable terminals for one resort area.

For a cruise, the starting point in your confirmed itinerary takes priority over a general island preference. A cruise that meets passengers at Baltra does not necessarily require the road transfer to Puerto Ayora described for a hotel stay.

Baltra: the airport for a Santa Cruz stay

Baltra is separate from Santa Cruz. After the terminal, the airport operator describes the Lobito bus to the Itabaca Channel, the barge crossing to Santa Cruz, and a bus or taxi to Puerto Ayora. Puerto Ayora is on the south coast; the crossing reaches the north of Santa Cruz.

The airport operator estimates about 10 minutes for the first bus, 10 minutes for the crossing, and 45 minutes to an hour for the road leg. These exclude arrival procedures, baggage collection, waits and your final hotel connection. Do not book an excursion using only the road journey as your airport-arrival allowance.

San Cristóbal: an airport beside the town base

San Cristóbal municipality identifies the airport as SCY and places it close to Puerto Baquerizo Moreno. For a hotel in town, the arrival is a road connection on the same island rather than Baltra’s bus-and-channel sequence.

The municipality’s background page describes a very short journey to town. That is not a guarantee of a two-minute transfer to every accommodation: the hotel location, baggage collection and arrival formalities still matter. A highland property is also a different destination from a waterfront town stay.

Can you arrive at one and leave from the other?

A trip can be designed around different arrival and departure islands, but book it as a complete route. First select the overnight bases and how you will move between them; then compare flights for your actual travel dates. A cheaper flight into the wrong island can create another transfer rather than a saving.

Keep the final overnight on your departure island as a conservative planning choice, rather than depending on a same-day inter-island boat to reach a mainland flight. That is an editorial risk-reduction recommendation, not an official minimum connection rule. No sailing or flight timetable is guaranteed here.

Put the rest of your first-trip decisions in order

If your first stay is elsewhere in the islands

Do not assume a mainland booking labelled Galápagos delivers you to every inhabited island. If the first hotel is on Isabela or another island, identify the separate onward service, its actual departure point and the overnight plan if the connection cannot be made.

Baltra-to-Puerto Ayora is an airport transfer. An onward journey from Santa Cruz to another island is a separate connection with its own boarding and baggage requirements. Do not combine them into one advertised transfer time unless the seller explicitly covers the whole route.

Check the ticket against the trip before paying

Read the island and airport name on every flight sector, not only the destination search label. Match the arrival to your first hotel or cruise meeting point and the departure to your final overnight. If a cruise includes an airport pickup, use its written instructions before buying a separate town transfer.

This guide compares gateway geography. Flight availability, fares and mainland entry requirements need their own current checks; no airline list, flight frequency or government fee is inferred from older island background pages.

Source scope

Reviewed 24 October 2026. Baltra transfer geography comes from the airport operator. San Cristóbal’s code and proximity to Puerto Baquerizo Moreno come from its municipality’s airport page, which is dated 2020 and is used here for location rather than current service levels. Recommendations on overnight positioning are editorial planning advice.
