Isabela to San Cristóbal: flights or ferries via Santa Cruz?

Compare an Isabela–San Cristóbal flight with two ferry legs through Puerto Ayora. Plan both directions, baggage, check-in and the night before a mainland flight.

Can you fly from Isabela to San Cristóbal?

An inter-island flight is the option to investigate if you want to avoid two boat crossings via Santa Cruz. EMETEBE markets San Cristóbal (SCY)–Isabela (IBB); use its dated booking search in your required direction to establish whether a flight is actually offered. Do not infer a daily departure, a nonstop service on every date or a confirmed seat from a destination page.

There is no direct passenger boat between these two islands in the published ferry network. By sea, travel from Isabela to Puerto Ayora on Santa Cruz in the morning, then continue to San Cristóbal in the afternoon. In reverse, start from San Cristóbal in the morning and take the afternoon Isabela boat.

Isabela to San Cristóbal by ferry

Galapagos Transfers lists Isabela–Santa Cruz at 06:00 and Santa Cruz–San Cristóbal at 15:00. Each crossing is described as about 2 hours 15 minutes. Start at the pier outside Puerto Villamil, arrive at Gus Angermeyer pier in Puerto Ayora, then board the second boat for Puerto Baquerizo Moreno. These are the seller’s April 2026 published times, checked on 24 October 2026, not a guarantee for your travel day.

The seller asks passengers to arrive at least 45 minutes early. Arrange the pre-dawn transfer from your Puerto Villamil accommodation before departure day. Confirm both boat legs and retain the afternoon boarding details before setting off on the first one.

San Cristóbal to Isabela by ferry

The reverse pattern starts at the Hammerhead Shark dock in Puerto Baquerizo Moreno with the 07:00 boat to Puerto Ayora. Continue on the 15:00 Santa Cruz–Isabela boat, arriving at the pier outside Puerto Villamil. Arrange the final transfer to your accommodation rather than assuming the hotel is next to the dock.

This is a transfer day, not a morning island tour followed by a direct ferry. Choosing the afternoon San Cristóbal–Santa Cruz departure requires a different plan, normally with a Santa Cruz overnight before continuing.

Flight baggage can change the price decision

EMETEBE’s baggage policy lists Standard at 15 lb, Optimal and Promotion at 25 lb, and Flex Plus at 35 lb per passenger, including checked baggage and carry-on together. The allowance is individual and does not transfer between family members. Match the fare class on the actual booking; do not assume a normal mainland-airline suitcase allowance.

The airline says extra baggage remains subject to aircraft payload restrictions and bags may travel on a later flight. Keep medication, identification and essential arrival items accessible. A paid extra allowance is not a guarantee that all luggage travels with you on the same aircraft.

Check in at the airfield, not the ferry dock

For its inter-island flights at Isabela, San Cristóbal and Baltra, EMETEBE states that counters open one hour before scheduled departure and close 15 minutes before. Bring the booking confirmation and valid official photo identification. Use the ticket’s current instructions if they require earlier arrival.

The advertised flight leg excludes hotel transfers and airport procedures. Confirm IBB–SCY or SCY–IBB explicitly, and whether the offered itinerary has an intermediate stop. Old promotional fare cards on the airline site are not a current quote or proof that the reverse flight operates on the same schedule.

Use the Puerto Ayora stop if it improves the trip

If you still want several Santa Cruz days, turn the ferry connection into a stay instead of carrying luggage through a two-boat day. From Isabela, stay in Puerto Ayora after the first leg, then travel to San Cristóbal on a later day. In reverse, visit Santa Cruz before continuing to Isabela.

For a same-day connection, Galapagos Transfers says it can provide luggage storage in Santa Cruz for its connecting passengers. That is a seller-specific service to arrange, not a public storage entitlement. Keep any outing within town so the second check-in remains practical.

Island hopping: place Santa Cruz between the outer bases

Do not make this the critical connection to your mainland flight

If flying from San Cristóbal to mainland Ecuador, our conservative recommendation is to arrive on San Cristóbal the previous day, whether you use air or sea from Isabela. Separate tickets should not be treated as a protected connection. If leaving through Baltra, compare an Isabela–Santa Cruz route instead of detouring through San Cristóbal.

Compare the full dated total before choosing: air fare, bag weight and airfield transfers versus both boat fares, pier transport and any overnight stay. No single headline fare establishes which option is cheaper for your group.
