Santa Cruz to Isabela ferry: departure times, piers and the return trip

The Santa Cruz–Isabela ferry links Puerto Ayora with Puerto Villamil. Allow about 2 hours 15 minutes at sea, plus check-in and local transfers; the return morning boat leaves earlier than the outbound one.

Ferry times in each direction

Galapagos Transfers publishes Santa Cruz to Isabela departures at 07:00 and 15:00, and Isabela to Santa Cruz departures at 06:00 and 15:00. The seller gives an approximate crossing time of 2 hours 15 minutes and asks passengers to arrive at least 45 minutes early. These are the published schedules checked on 24 October 2026, not a guarantee that a particular boat will sail or have seats.

For the listed departures, aim to be at the pier by 06:15 or 14:15 in Puerto Ayora, and by 05:15 or 14:15 in Puerto Villamil. Arrange the early Isabela pickup the previous evening rather than assuming transport will be waiting outside your accommodation.

Puerto Ayora → Puerto Villamil: the transfer sequence

Your accommodation in Puerto Ayora, Santa CruzYour accommodation in Puerto Villamil, Isabela

  1. 1. Reach the pier

Go to Gus Angermeyer pier in Puerto Ayora

Get to the seller-named departure pier at least 45 minutes before sailing. Leave additional time for your walk or taxi from the hotel; 45 minutes is the pier check-in allowance, not a door-to-door transfer estimate.

  2. 2. Check in and board

    Complete luggage inspection and boarding

Keep your booking confirmation and identification accessible. Boarding arrangements can include a small transfer boat; establish whether any water-taxi payment is included before paying for the ferry ticket.

  3. 3. Cross to Isabela

Allow about 2 hours 15 minutes at sea

The advertised duration covers the crossing, not inspection, loading, unloading or a guaranteed arrival time. Avoid committing to a fixed-start excursion immediately after the boat.

  4. 4. Reach your base

Transfer from the Isabela pier to Puerto Villamil

The pier is outside Puerto Villamil. Arrange the final transfer to your accommodation, especially with luggage, rather than treating the boat arrival as a hotel arrival.

What the quoted fare does and does not establish

Galapagos Transfers advertises this route from US$60 per person one way, and the reverse route from US$60, checked on 24 October 2026. That is one seller’s published starting price, not a regulated island-wide fare or a quote for your dates.

Before purchasing, establish the total for the boat seat, any pier-to-boat water taxis, hotel-to-pier transport, the Isabela arrival transfer and any applicable local port or entry charges. Do not assume the displayed boat price includes those items, national-park entry or the transit-control card. Check the baggage allowance attached to your actual booking, particularly for oversized equipment; ordinary-luggage acceptance is not an unlimited allowance.

Santa Cruz to Isabela: seller’s fare and route details

The return starts at Puerto Villamil, not at the airport

For Isabela to Santa Cruz, the published morning departure is 06:00, an hour earlier than the outbound morning service. The boat arrives at Gus Angermeyer pier in Puerto Ayora. That is on the south side of Santa Cruz, while the Baltra airport connection runs north across the island and then across the Itabaca Channel.

Our recommendation is to return to Santa Cruz the day before a mainland flight from Baltra. A morning boat followed by a road, channel and airport-bus transfer creates several separate points of delay; the listed crossing time does not make that a protected airline connection.

Isabela to Santa Cruz: seller’s schedule and endpoints

If you land at Baltra before this ferry

You must first take the airport bus, cross the Itabaca Channel and travel through Santa Cruz to Puerto Ayora. Galapagos Transfers advises against attempting the afternoon Isabela boat when a Baltra flight lands after 12:30. Treat that as the seller’s caution, not proof that an earlier landing guarantees the connection.

An arrival night in Puerto Ayora gives you a simpler first day and removes the need to rush through luggage collection, inspection and the cross-island journey. Book the Isabela hotel from the following day if you choose that buffer.

Baltra to Puerto Ayora: each transfer leg

Choose the morning or afternoon boat around your activities

A morning crossing leaves more time in your arrival town, but requires an early checkout. An afternoon crossing preserves a morning near your departure hotel; it is a poor match for a full-day tour that returns late. On either schedule, keep the arrival afternoon flexible.

Stay in Puerto Villamil if your aim is southern Isabela’s beach, lagoons, Tintoreras and a Sierra Negra excursion. The passenger ferry does not take you to the remote west-coast visitor sites.

Prepare luggage for another island

The official visitor code calls for luggage, footwear and clothing to be inspected and cleaned before travel between islands, as well as before travel from the mainland. Remove mud, seeds and other debris from shoes and bags before going to the pier. Follow inspection instructions instead of packing prohibited material in the hope that a domestic transfer is exempt.

These are open-water small-boat journeys. If you are prone to motion sickness, discuss suitable prevention with a pharmacist or clinician before departure; do not rely on the published journey time as a promise of calm conditions.

Continuing to San Cristóbal

The published passenger-boat network connects Isabela and San Cristóbal through Santa Cruz, using a morning first leg and an afternoon second leg. That is two crossings and two boarding processes. An overnight in Puerto Ayora makes a less compressed alternative; do not plan a full-day excursion during the connection.
